Do you use an antivirus, some other security solution or some resident software handling startup items? On a standard (i.e. not portable) installation, the startup entry is just a .lnk shortcut at C:\Users\[User]\AppData\Roaming\Microsoft\Windows\Start Menu\Programs\Startup\Rainmeter.lnk, according to SysInternals Suite - obviously, if that file gets deleted by some other program on subsequent startups, enabling it back in Task Manager won't work anyway since the shortcut file would be missing from that folder in the first place.
